Do you mean that you created a PHP file with a header override? If so and it’s inclusive of the html, body, and head tags, you’d want to do this in header.php in your child theme.

If you’re overriding the theme header/navigation area, you can do so under the specific style you’d like to override in template-parts/header/{file_name}.php. Make sure and use one of the actual file names here (e.g., overlay.php, nav-left.php, etc.).

If you mean that you’ve created a header through AE Templates, this can shortcode can be added to the “Header Override” widget under Appearance->Widgets.
